I believe the kick harness are wired different for naomi/Net city and Astro city.

It isn't meant to. I copied my design straight from a genuine Sega HOT2005 panel. Without the 6mm offset from the panel the stick would be too long

It depends on how the panel has been designed. You can buy the JLF with no plate, flat plate, or cranked plate

The holes on mine are just drilled, so you need to use a nut on the back side like on some of the licensed Sega panels. The original Sega ones are swaged before being threaded to give more material thickness for the threads, but I'm not setup to do that properly. As above they are spot welded on, no...

Those mounting plates are different depending on what joystick(s) are intended to be mounted to it, and which manufacturer the control panel is from.

The panels that I manufacture have mount plates for Sanwa JLF sticks that look like this:
